I totally agree, who has its config file for an entire app in the web.config of a webapp or app.config of a test project ?
Writing an extension of UnityContainer which can handle multiple files just requires a few lines of code but it should be provided out of the box.
something like 'import' with spring :
<unity xmlns="...">
<import resource="an_embedded_resource"/>
<import resource="an_embedded_resource"/>
<import resource="an_embedded_resource"/>
</unity>
<import/> could also be a child element of the <container/> tag.
